*: fix shellcheck warnings

Fixes scripts and removes shellcheck warning suppressions.

* regexp warnings
* use ./*glob* so names don't become options
* use $(..) instead of legacy `..`
* read with -r to avoid mangling backslashes
* double quote to prevent globbing and word splitting
